Hi,
on my cloud I have set up a DefaultDiscount for a customer. This is shown correctly in the header section of a new order but it is not applied in the individual lines of the order.
Could let me know why?

It sounds like you may have the ProhibitDiscount field in the Products CSV file type set as "TRUE" or "YES" or "Y" for all of your products. This field overrides all others and stops discount from being applied for any reason.
