Is it possible to prompt the user before entering the same item more than once, that the item is already on the order, to confirm that user really wants to enter it again.

I think it is happening in the rapid, when the 1st time it was entered as a linked product, and 2nd time the same item code is entered as the main item, it is not adding the quantity to the original line, instead it is adding a new line. BTW, if the user enters the item a third time, it doesn't add to neither of the lines, and not as a new line, just beeps and does nothing when show product detail is off.

This is correct. If a product is entered into rapid entry, Sales Presenter locates the last non-linked line for that product on the order. If the product does not have a non-linked line for that product on the order, a new line will be created.
We have some modifications on our wishlist which will allow a user to select which existing line they would like to amend after they have entered a product in rapid entry.

We have found the cause of this problem and it has now been fixed for the next release of Sales Presenter.
